Is there a problem with not running a thermostat in my motor. Opened up to check and found there was none.

Yes, generally the motors operate better when at the desired operating temp. If thermostat is missing, motor takes longer to warm up, also may not ever warm up enough if water flow rate is very good/ high. The thermostat controls water flow rate by opening farther when hotter, and closes when cooler. Thermostats adjust for temps in the body of water you're running in.
So in answer, yes, you should put a thermostat back in.
